Thanks for all the suggestions guys. I think I may have found the problem, valve adjustment was incorrect.
The exhaust cog was advanced by 1 tooth, (my error).
I will let you know what happens in a day or 2.

Come across this before...........Now you've told us you had it stripped :nonono:

The timing marks DO NOT line up across the top of the head (at least they don't on my 1000) and if you haven't taken notice (or photographs in my case) of exactly where they are when you strip it, it would be very easy to get it a tooth out. I'm not sure whether it is because my chain is stretched or what but I certainly couldn't get them to line up. I was SO GLAD I had taken the pics for reference first.

I put a new chain on mine last winter. I was pleased to see that the marks do line up just like the manual shows. Next time i have it down i will check the marks to see if it changes with chain wear.

Changed the cam chain on mine a couple of weeks ago, and the marks lined up exactly as in the manual. But we double checked by counting the links between them as well.

Is it possible to change the chain and rear guide without pulling the head off?

Yes chain, rear, and top guides is what you'll do. the front guide won't need to be replaced. if so your pulling the head.
